Melanomas eksomu sekvenēšana ģenētisko marķieru identificēšanai

Melanoma ir ļaundabīgs audzējs, kas attīstās melanocītu nekontrolētas dalīšanās rezultātā. Melanomas attīstībā liela loma ir gan indivīda ģenētiskajiem un fenotipiskajiem, gan apkārtējās vides faktoriem. Tieši pēdējos gados, pateicoties jaunākas paaudzes sekvenēšanas attīstībai, atklāti daudzi jauni melanomas attīstībā iesaistīti gēni, kas nodrošinājis ievērojami detalizētāku ieskatu melanomas ģenētikā un tās veidošanās procesos. Bakalaura darba mērķis bija identificēt jaunus ar melanomas attīstību saistītus ģenētiskos marķierus. Mērķa realizēšanai 11 melanomas pacientu asiņu un audzēju audu DNS paraugiem tika veikta eksomu sekvenēšana, izmantojot Illumina sekvenēšanas metodi. Tika veikta nosekvenēto eksomu analīze, tajos atklājot lielu skaitu izmaiņu. Audos un asinīs atrastās izmaiņas tika paralēli salīdzinātas, atlasot tikai audiem specifiskās somatiskās izmaiņas. Kopumā no visiem 11 analizētajiem paraugu pāriem, 6 audu DNS paraugos tika atrastas kopumā 236 jaunas, funkcionāli nozīmīgas somatiskās izmaiņas, kas atbilda darba ietvaros uzstādītajiem ģenētisko izmaiņu atlases filtrēšanas kritērijiem. Tuvāk tika aplūkoti tikai tie gēni, kuros “interesantās” izmaiņas tika atrastas atkārtoti vismaz divu pacientu paraugos. Atrasto izmaiņu validēšana tika veikta, izmantojot Sangera sekvenēšanas metodi. Rezultātā tika identificēti trīs jauni ar melanomas attīstību saistīti gēni – CTNNA3, PBX1 un MAP3K20, kas potenciāli varētu būt nozīmīgi melanomas ģenētiskie marķieri. Melanoma is a skin cancer which develops from uncontrolled division of melanocytes. An important role in melanoma development plays individual genetic and phenotypic, as well as environmental factors. In recent years, due to the development of next–generation sequencing many new genes associated with melanoma development have been found, which has provided a more substantial insight into the genetics of melanoma and its formation processes. The purpose of the bachelor paper was to identify new genetic markers associated with melanoma development. In order to achieve that matched blood and tumor tissue DNA samples from 11 melanoma patients were sequencing using Illumina exome sequencing method. Exome analysis was performed and many genetic changes in these samples were discovered. Changes found in the paired tissue and blood sample were compared to select only somatic changes specific for tissue samples. In general, from all 11 analyzed paired samples in 6 tissue DNA samples altogether 236 new functionally important somatic changes, that met the selected criteria for filtering were found. Only those genes in which “interesting” changes were found at least in two samples were analyed in more detail. Changes were validated using Sanger sequencing method. As a result there were identified three new genes associated with melanoma development – CTNNA3, PBX1 and MAP3K20 that potentially could be significant melanoma genetic markers.
