Smiltsērkšķu asociētā pikorna-līdzīgā vīrusa genoma un kodēto proteīnu raksturošana

Bakalaura darbs tika izstrādāts no 2023. gada septembra līdz 2024. gada maijam Latvijas Biomedicīnas pētījumu un studiju centrā, Augu vīrusu proteīnu izpētes grupā Dr. biol. Inas Baļķes vadībā. Pētījuma objekts ir smiltsērkšķu asociētais pikorna-līdzīgais vīruss (SBTaPLV), kas ir līdz šim nezināms smiltsērkšķus inficējošs vīruss. Šajā darbā tika veikta SBTaPLV genoma izpēte, vīrusa nestrukturālo un strukturālo proteīnu ekspresija E. coli ekspresijas sistēmā un noteiktas proteīnu in silico 3D struktūras ar AlfaFold3.0. Šķīstošā formā tika iegūta cisteīna proteāze un apvalka proteīni (CP), kas veidoja agregātus, bet ne vīrusam līdzīgās daļinas, nešķīstošā formā – RNS atkarīgā RNS polimerāze. Iegūtās in silico 3D struktūras atbilst zināmo proteīnu 3D struktūrām, un proteīnu domēni satur konservatīvas aminoskābju sekvences, kuras var identificēt 3D struktūrā. My research, conducted from September 2023 to May 2024 in the Plant Virus Protein Research Group at the Latvian Biomedical Research and Study Centre under the supervision of Dr. biol. Ina Baļķe, focused on the sea buckthorn-associated picorna-like virus (SBuPLV)—a newly identified virus infecting sea buckthorn. The objectives of my research were to study the genome of SBTaPLV, express its nonstructural and structural proteins in the E. coli expression system, and determine the in silico 3D structures of these proteins using AlphaFold 3.0. Cysteine protease and coat proteins (CPs) formed aggregates rather than virus-like particles in the soluble form, while RNA-dependent RNA polymerase was found to be insoluble. The obtained in silico 3D structures are consistent with the 3D structures of known proteins, and the protein domains contain conserved amino acid sequences that can be identified in the 3D structure.
